Works well here, 400+ pages of text and over 500 instances found and replaced couple of times.

I have never mastered color management, period, so I cannot help with that.

What exactly (or approximately) are you replacing, my test was really simple, one underscore replaced with an en dash then back again.

The file is 350Mb so not so practical but I will start another file and see what happens. I have also found that Text Wrap doesn't work in this file, but does if I start a new file.

You are talking about find and replace. Delete all images, or create a new document with an amount of text, where you can reproduce the issue. Shouldn’t be that difficult.

It should not be. finding 'e.g.' and replacing it with 'eg' should take two mouse clicks. If you can say in which version you have this problem it might help us too.

Just noticed: it appears to do a search and find in the complete document – regardless whether a textframe is selected or not.

– Can I prevent this behavior or somehow limit a "Replace All" to particular frames or pages?

I would have thought yes but I can't find out how either. Seems like a stupid choice for find and replace to be not able to restrict itself to smaller sections.
