Thank you very much for your detailed explanation. I now can reproduce the issue on a virgin file and understand the orange solid to dashed lines. This issue confused me greatly this past week.
So for a table, If we even mistakenly put any text on a normal page it breaks the link to be able to adjust the borders on the table...
And Based on these 2 additional forums posts.... There is no way to relink once the link has been broken!??! This is painful for any new users that only discover this once they've put hours/days into a project only to be tripped up by something like this with no way to quick fix... Damn glad I know now!
Attached, i edited out my private info and stripped down a bunch of pages.
As I deleted text box items from the master, they updated fine.
If I change cell fill or cell border, they do not update. --

I have master pages with a table.
Pages have master applied and then custom information input on them.
Discovered error on table ( an extra line on the border on a few cells)
I edit the Master but the page does not update.
If I clear the master (and lose the custom info I've input) and re-apply it is fine.
Is there a proper procedure to force refresh pages with masters applied without losing the custom text I've input?
Unchecking "replace" existing creates a bolded effect on the whole page.
Update 1:
Fiddled more and its as if a large chunk of my pages lost their "link" to their master. So when Master is updated nothing updates on the page. My current doc the 1st 2 pages update but the subsequent pages do not.
I manually updated 30 of my pages so far by clearing and reapplying master but this cannot be the only way to "refresh" the links. Cannot reproduce the issue yet on another.

Side note that when I duplicate a master that has already been renamed - the duplicate has the exact same name as the original -- seems it would be useful that the duplicate indicates COPY or other indicator so that the wrong master is not edited by accident. If you do not rename the Master it does change the Name for example I just created Master X and when duplicating it made Master Y.
Update 4:
I had a thought to create an additional master that had all my workbook text in it, then overlay (by not replacing existing master) on the 1st master on each page, which would allow me to quickly "re-apply" the necessary master to fix my original issue, so I created a new master and created a few dummy "Options" in my layers (Option 1, Option 2, Option 3) to enable as needed once applied to the appropriate page. However once this new master is applied to the page I am unable to change the options as they are greyed out and seems to be permanently locked. So thats a no go at this moment.

Look at the options...
Select > Select Same
Select > Select Object
To see if you have something unique that will just target the required rectangles

The table formats panel has a little menu icon top right. There you will find 'Import Formats...'. This way you can 'pull' a format from another APub file into your new file and apply it to a table.

Check which anchor point you have selected.
If you have top-right or bottom-right selected then making the width smaller will make the object “jump” to the right on a 'left-hand-aligned' layer.
You won't see this "jump" on your right-hand page as the layer is already aligned to the right.

Go to a Master page by double-clicking on it. Click Spread Setup. There you can change the dimensions for a single spread, all spreads or selected spreads. Is this what you were looking for? But there is no shortcut afaik.

It will work as you want if you put your Text Frames on a Master Page. Then when you add your text into the Text Frame on a document page, the frames will all link as you want them to.

There is no automatic "countdown" ability in Publisher as far as I can see.
The attached shows one self-explanatory way to do this but would still involve a lot of (one-off) manual work regarding section names.
The main benefit of doing it this way is that the actual (on-screen) document structure is very simple, with just one text frame on the Master page and since it is on the master page if you wanted to change something likes its position, size, colour, font, etc it would be very easy to do.
If you manually added the descending numbers on each page it would involve 365 changes whenever a change was required.
Once you do it once you can keep the document as a template if you have to do this sort of thing on a regular basis.

Can you use Excel or another spreadsheet application and create the numbering you need, export as a text file, then use linked frames?

Possibly you haven't seen the red markers because of your zoom view in your documents window. It sounds magic but it works to zoom out to make the red dots larger, relative to the page size. For instance on this page in 15% versus 85%. Also consider that other layout items do attract your eyes automatically when looking for the markers.
Especially fields (as # in page nr) on master pages might make it easy to have their frame set to a size which would not fit to its content on document pages becaus the field symbol can be much shorter than the real content. Therefore you don't get red dots for the frames in the sample above when looking on them on their Master page:
But even without red dots here you can see by the 'special characters' (as mentioned above by KnikmanAV) that the text frames 2 and 3 will create red dots because of their overflow which happens just by the paragraph break ¶. In frame 3 made more obvious after clicking the eye icon at its right edge to unhide the § which is overflowing here (though the red dots above got generated by the amount of numbers in the frames)

It's almost like the flip horizontal is missing from the table menu to fix this issue in Publisher
Is this not a simple formatting issue????
