Unfortunately the measuring tools in Affinity do not currently use the Margins when calculating, my apologies. This is something our devs may change in a future update. In the meantime, I'd recommend following the above advice and creating an 'invisible' (ie no fill & no stroke) object the same size as the margins, which Affinity will then 'measure' to.
