The 'Open Recent' list in Affinity Photo turned up clear today, even though I didn't clear it - not to my recollection anyway.

When the list is cleared, what happens to the reference links? Are they simply gone forever, or is something stored somewhere in a database or in the registry?

On Mac the "Open Recent" items are managed by macOS and are stored in a hidden macOS folder.
You can check your system preference and possibly try this hint to reset if corrupted:

If the menu got emptied I am afraid the entries are lost and will appear only after reuse of the according items.
Possibly you might still find them in the special Finder window "Recents".

If "Recents" doesn't show up in the Finder's Sidebar you may activate it in the Finder's preference:

Sorry, I used the only phrase I could think of.  What I mean is, when the list has the file names in it, the reference to them must be stored somewhere on the PC.  So when the list is cleared, I'm thinking that reference might still be stored somewhere in cache or whatever.

My bad, I neglected to mention that I'm on Windows 10. My apologies.

There is an XML file, called RecentFiles.xml where this list is stored. Unfortunately, once the Recent Files list in the File menu is cleared, so is that XML file. It's located at;

%AppData%\Affinity\Photo\1.0\Settings

Ah, ok. Thank you.  I guess then I just have to recreate the list by loading the photos into Affinity again.  Hopefully it was just a one-time glitch.

I'd recommend making sure you don't have any 'cleaning' apps which are interfering with the Affinity files, such as CCleaner, as these types of apps can remove the hidden files that Affinity uses to store this information :)
