Yes, after you have added the second node. 
My quarter-educated guess is that it's literally by design because a single node doesn't have any xy dimension to display a fill attribute. It's all just math, after all.

Nope. ;)

This eye consists of nothing but one node:

But to apply a fill, you need two. It can still be an open two-node curve with a fill.

Just introduce/use the term Segment here all together with nodes, which then should make it more clear! - With just one Node there is no Segment, you need at least two Nodes in order to have/build a Segment, which in turn you can then apply a fill to.

Maybe a short screencast shows that better (two nodes do build a segment, which can have a fill) ...

I am not getting any fill, when I draw with the pen tool though I set it at the beginning.As soon as i place the second node the fill reverts to Tranparent

 

What I haven't shown is even if i close the path there is not fill unless I add it retrospectively. The behaviours shown above are what I expect and what I am used to. Notice when I start a new path the initial setting of black stroke and green fill are indicated in the colour selection yet on second node placement fill reverts to transparent.

I am assuming that I have something set wrong but cannot find anything that is related to my issue

Edit- Default- Factory Reset carried out first and new document

Your AD app window is too narrow to show it, but there is a Use Fill option in the context toolbar of the Pen. The automatic setting of fill to "none" happens when that option is disabled. Click the double chevron at right hand end of context toolbar to access controls that do not fit inside app window.
