Have to tried clicking on the Separated Mode option again? It's a toggle setting, and is not related to Merge All Windows.

Thanks for letting us know - I'm sorry you lost all of your custom settings. Our QA team haven't been able to replicate this yet but we will continue to monitor the forum to see if anyone else reports the same issue.

Which Mac OS version are you using? I am running High Sierra & it works fine for me.

Also, are you maybe running any third party windows manager add-ons?
