When working on a long document with 50+ pages, it would be good to have some sort of mark/indication and comment/notes option.

Mark to mark a page as finished with green color or for some other workflow.

Note/comment to keep yourself organized.

And maybe some other features that i cannot think of right now.

Made a mockup to show what i mean.

I agree that we need a system for tracking notes but I'd rather notes be anchored so that they can flow with the text.

A page-based notes system would work great for a page-based document but it would be of no value to me and others publishing books in which content flows from page to page. An anchor-based notes system would work for both situations because a note anchor could be attached to an object or text.

The closest that Publisher has for that is Preflight Comments, which can be attached to any object.

The only other alternative, which is not anchored to an object, is to put a text frame in the pasteboard next to a page, which as you've noted can become misplaced as the content moves.
