How you do that depends on how you have organized your project. For example, if you are using the Book functionality, you would have each chapter as a separate .afpub file, and (according to Mike's Guide) Endnotes will be positioned at the end of each Chapter automatically (page 195).

If you are not using the Book functionality, but have all your text in a single .afpub file, then page 247 of the Guide discusses positioning. But, again, it will depend on how you've arranged your project. If each chapter is its own Story (a set of linked text frames) then it is easy to position Endnotes after each chapter, as explained in the Guide. But if you have one single Story (set of linked frames) with all the chapters in that single Story, I'm not sure you can do what you want.
