I would need to see the photo, this sounds like it would be non trivial but not impossible. Probably involves selecting, copying, masking, blending and inpainting.

I have never mastered color management, period, so I cannot help with that.

1. Select the birds (e.g. with the Selection Brush) .
2. Press cmd–j (mac) / ctr–j (win) to copy them in a new layer.
3. Transform the entire layer or single selected birds as wanted. For flipping:
  > copy the selection width in the transform panel,
  > with the move tool move the mid-handle to flip horizontally,
  > paste the copied value after manual flipping to maintain its initial width.
4. Set this new birds layer temporarily to invisible.
5. In the initial image layer replace the birds with the sky by using the Inpainting Brush Tool.
6. Set the new birds layer to visible.

I done almost the same as @thomaso,

I selected each of the birds separately. Copying each to their own layer (CTL/CMD J). Then removed the originals as thomaso described using the inpainting brush.

I flipped each separately using the menu command Arrange>Flip Horizontal.

Ah, I had ignored this menu, have been looking for the flipping buttons in the Toolbar  1093720152_flipbuttonsUI.jpg.9986bc6b2da0d02b79a59e2afa7fce51.jpg  – but in APhoto they don't exist, right?

In the Photo Beta 1.9.0.x we can add them. Otherwise, yes we have no buttons.
