Open RGB PDF, convert to CMYK (GARCoL 2006), export to PDF (no embedded profile).

Now open new CMYK PDF in Acrobat, colors are way too saturated.

Open new CMYK PDF in PS, colors are correct.

Without an embedded document profile, Acrobat will use whatever color profile is set as the default profile. If you open the preflight panel, does it show the GRACoL profile? If not, does choosing it make a difference?

It seems that the problem's source is a profile mismatch bug in Lightroom. I will update this tread if there is any part of this issue related to Publisher.
