They all must have overlapping areas for the software to identify and process them correctly. It looks as though you don't have much overlap in your images this may be why they aren't stitching as well as you would like them to. The clouds should be ok provided the photos were taken in fairly rapid sucession but waves will most certainly cause issues yes.
