When I insert pages into a document, the vertical page link doesn't link correctly to the first "new" page, but keeps linking to something very much further away. When I click the linking frame tool to link it "correctly" all of the subsequent text disappears, leaving blank pages. 

I enlclose a screenshot of how the vertical link looks when I add extra pages within a document. 

Any help gratefully appreciated.

When you insert pages yourself, Publisher will not link the frames inherited from the masters, it's up to you to do that so that part is normal.

For the disappearing text, could you please share a screenshot? Note that you'd have to break the link between the frames before and after the new pages, link the "before" frame to the first new page and then link the last new page to the "after" frame.

Thanks for replying to my query. I actually found the "disappeared" text much further along. My misunderstanding is around the "insert pages" thing - Is it correct that inserting pages doesn't link them to the start and finish of where they are being inserted?

To my understanding, yes. There is no guarantee that you would want them in the existing text flow. You could, for example, be inserting one or more pages to hold illustrations.
