It just creates a weird amalgom of the shapes with random meaningless points in the middle.,. It doesn't actually subtract the shape.

It would help to have a sample .afdesign file with your objects, so we can observe ourselves what happens.

It would also help to see the complete Layers panel, because Subtract works with two objects, by removing data from the lower object where it is overlapped by the upper object, and without the complete Layers panel we can't see (a) how many objects you have and (b) their ordering, to determine which of the two is higher than the other.
