Can you upload the Affinity file so we can look at possible causes for this issue? It seems to be related to layers that have been masked which the EPS export doesn't like so the export settings won't affect this... I think the file could be constructed slightly differently to prevent this from happening but I appreciate there are a lot of elements involved... I've made a couple of minor tweaks to your Affinity Designer file which will hopefully now export without the addition of the filled rectangles... Out of interest, is there any particular reason for exporting to EPS?
