Steps to reproduce the problem : 1) open the attached file containing two rectangles with the same color Pantone : one of the rectangles is drawn directly, and the other is inside an integrated document. 2) export in PDF with the option to use the same profile as the document. 3) open the generated PDF and measure the color of the rectangles : they are different. When i export your attached afpub file to PDF and use Acrobat to check the colours of each rectangle, they report the same Pantone colour being used for both rectangle.
