I'm trying to work on a file on both my ipad and mac, but when I transfer the .afdesign file from my ipad to mac, I get this error message: "The file version is not supported by this version of Affinity." I'm running version 1.6.1 on my mac (didn't see any further updates available) and just updated to the latest version on my ipad. Transferring files works just fine in the other direction (from mac to ipad).

Welcome to the Serif Affinity forums :)

Affinity Photo on Mac has had 2 updates since 1.6.1, the latest being 1.7.1 announced here. At the bottom of that announcement post are instructions for getting the update from the Mac app store. If those instructions don't work uninstalling and reinstalling through the Mac app store can force the latest release. I would say that perhaps you aren't using the same iTunes account as you bought with or you should already see the updated version in the downloads section.

Once you have both Affinity Photo builds on iPad and macOS on 1.7.x the compatibility message will go away.
