A marquee is a different thing to a drawn rectangle (shape tool).and you haven't said Affinity Photo or Affinity Designer ?

 

If you create a rectangle shape, click on Fill on the Context Toolbar

You can also just click on a colour with the fill well selected (bottom right)

This is Photo

The bottom right well is the fill colour.

The top left well is the line colour.

 

This looks a bit different in Designer. The Line colour is Donut shaped.

If you are talking about a rectangle selection (marquee) use the flood fill tool.

or go Edit > Fill and choose a colour by clicking on the custom colour Swatch.
