I find myself with a messed up file since I updated Affinity. I was first experiencing color issues once I exported the file to *.pdf and *.png. Since then whenever I open the affinity document the layers appear to be set to "Transfer" (I never did this?) plus the color of one group / level seems to be messed up or lost its settings. First when I load the document everything looks right and then when the file is fully loaded everything becomes messy. I am 100% sure I have never had changed anything with this file so I really don't know how to get back the original file / settings. This usually happens if you are using a colour profile or ICC applied through your OS to your monitor - are you aware if you have one applied currently? Unfortunately I'm not 100% certain what you mean by this - are you loading an .afphoto file back into the application, or have you exported from Affinity into a different format, and then you are re-opening this exported file in the app?
