I've made some line shapes using the pen tool, but Affinity thinks their bottom nodes are aligned, but as you can see in the screenshot they're not. Is there a way to make them aligned so they become at the same level at the bottom?

The nodes are aligned the strokes are not. You can use the flat end cap to have the stroke end at the node. See the stroke panel.

I have never mastered color management, period, so I cannot help with that.
