Layer structure problem with PDF export

So, I'm having a problem with the structure of my layers changing when I export from Designer to PDF. Similar to other problems I've seen here in the forums, but I haven't found any posts describing quite this exact issue.

The problem is this. I have a Designer file that has several layers. When I export to PDF and open the PDF again in Designer, all of the layers except for the one at the bottom of the stack get dumped into that bottom layer. It's an easy enough fix for me to release the layers again, but I'm trying to create a clean file for some students to work with. Normally, the PDF would be produced by a different software package, so that it's a PDF is important to the workflow I'm teaching.

I'm not doing anything with artboards (I've had other problems there and they're not necessary for what I'm doing). I've tried exporting in multiple ways, but no change. Does anyone know of a fix for this?
