Is there anyway to separately save out the embedded document after you edit it? It's great that you can edit it on the fly and instantly see the changes, but I need these changes saved. Ideally the original embedded document would update like Photoshop Linked Smart Object, but there at least needs to be a way to save out the work that you changed on the embedded document.

Welcome to Affinity Forums :)
The Warp/Perspective distortion tools are still on the roadmap and will be added later. There will be an update in a couple days to the Mac App Store that includes a considerable number of features listed there (already implemented in the Betas): custom shortcuts, Pantones support, artboards etc. There wasn't time to implement the distortion tools yet, but we will get there.
