Mac M1 mini; Mac OS 14.4.1, Affinity Photo 2.4.2. Doing a new stack the median and minimum modes produce a result with unexpected black areas. First attachment is a catalogue view of the inputs, only the JPG's were stacked. Second and third are failed stacks. Fourth is using Maximum mode which does not have the failure.

Changed the script to move instead of link. Affinity seems happy now.
I'd rather use links, but for now this workaround works. I've seen other software have problems with links under MacOS

The other difference, if you signature line is correct is the macOS version, you are on 12.6.8 and this machine is 14.2.1.

I'm using these directories of aliases to group shots; i.e. all the shots in a focus stack. The aliases point one level up; the originals are in the same directory as the directories of aliases. In the above video the originals are in the 2024_03_17 directory.
Olympus puts data in the exif/MakerNotes to identify the drive mode and the number of the shot in the group. I have a python script to read the exif data and create the subdirectories and the aliases. This makes it easier to find shots to stack. Wouldn't it be neat if you could use that exif data to automate the file selection? Pick the first file in the series and automatically load all the files in that series?

So... I went to record it failing on my machine and it worked fine! So good job on fixing it that quick<\irony>
Maybe what happened is: I tend to leave affinity open for days with multiple open files. I hadn't closed affinity for several days of work when I saw the failure; but, I did close it last night.
But then I went to record the screen when it worked, and now it doesn't work. This is the recording; unfortunately it does not show the unsuccessful clicks; but they are when the cursor pause over a file; going down screen where command clicks, upscreen was shift clicks
Looks like you did a thorough job of trying to recreate the issue, even to the point of using the same file names.

Affinity 2.4.1 on a Mac mini circa 2020, Sonoma 14.2.1 (23C71):
Trying to pick just the JPG's out of a folder of alias's (see attached screen shot)
Affinity/New Focus Merge -> New Focus Merge/Add Then navigate to select folder...
Clicking on a file will highlight that file and deselect any others
Clicking on a file and then Shift Clicking on another gives inconsistent results: won't select any other files for the top of the list (_P172183.JPG thru _P172189.ORF), but it seems to work from there to the end of the list.
Using a folder of files, not alias's seems to work fine.

Could a third slider be added to the levels tool that would adjust the midpoint of the scale?

I had/have a similar problem; but if I do Select All before entering the plugin it seems to work. It's still kind of tweaky and crashed at least once; but I have gotten results out of the Flood 2 plugin.

The dark triangle in all three shots was there. It was a simple straight line from one edge to the other. The attached picture has the created shape marked. Compare this to the last file uploaded in the original post. The stacking operator in the correct picture is the down arrow (maximum).
