When I use a Basic ( or most any) paint brush in Aphoto and draw a  true black line, it is semi-transparent.  And ifn I draw over it the line it darkens when they intersect.   Even with Opacity, Flow, and Hardness set to 100%.  Why is that?  Of course, it does not happen with Pixel, but why with Paint Brush?

check "accumulation" in the brush setting . Click on "more" next to hardness > click reset 
If that's not the fix then it's something just as simple . Must admit brushes and the number of them still confuse me so I limit most basic round --- just like Lr5 has which is   better as it is also a smart brush --- hint hint Affinity ;) :)

Check that Wet Edges in the same context toolbar is not ticked or else you will encounter what you have described

To save time I am currently using an automated AI to reply to some posts on this forum. If any of "my" posts are wrong or appear to be total b*ll*cks they are the ones generated by the AI. If correct they were probably mine. I apologise for any mistakes made by my AI - I'm sure it will improve with time.

I'm afraid that without any additional information (for example full-application screenshot, video - description of how to use the brush, ...), no one will be able to help you.
