I have an ipad air 2.  The new upgrade of AP has been running somewhat slowly so I decided to delete and reload the app.  After the reload, my files were gone (only 2).  I didn’t expect to see them in the app but they had been saved to my ipad.  Why or how could they disappear from my ipad? Thanks.

Unless you used the ‘Save a Copy’ option they would only have been saved to the app’s sandbox, which disappears along with the rest of the app when you delete it. I’m glad you only lost two files!

When you use “Save A Copy” are the layers preserved?

They should be. Try it!

Ok, thanks. I ran a test.  I created a new document with 2 layers.  I saved it twice using “Save” and “Save a Copy”.  Curiously, both were saved in the same location.  I deleted and reloaded the app.  Both saves were gone.  What should I try next?

UPDATE:  Apparently,  when you use “Save”, AP saves it to a created folder it names “Photo”.  When you use “Save A Copy”  DO NOT save to that folder.

LOL, Dave! I’m afraid I had a ‘TL;DR’ moment when I followed your link, but I’m confident that you’ll have got all the important details right. :)
