I won't pretend to be an expert on gradients, but it looks to me like you defined your gradient to be transparent on one end, and it is. You've oriented the gradient vertically, and it looks transparent to me at the upper dot on the gradient line. I'm not sure why you've marked the spot you did with red arrows. That part of the gradient is still supposed to be blue, and it is. It looks to me like the gradient on the object/layer matches quite closely what you have in the gradient window, accounting for the rotation.
