Alignment preferences is it a problem?

That all looks correct - When you use the buttons on the toolbar they do not use the extended options on the Alignment flyout. They're just buttons to quickly and simply align all selected objects to the bounds of the selection. So when you're using them, the shapes are being aligned to the centre of those bounds.

For when you need more control over your alignment operations you can use the Alignment flyout giving you many more options, but these are only valid for this dialog.

You might also be interested to try out the new (to 1.7 beta) alignment handles, they are very quick and intuitive.

They also work when multiple objects are selected.

Yes, this option is available. But it can cause problems in complex processes. Everything should be fast and practical :)
