Did you create the document in APub, or did you import the pages from one or more PDF files? It sounds as though you’re working with different DPI/PPI values on different pages. When that happens to me it is because I resized the text frames using the resize handle at the bottom right corner just outside the frame. That will scale all the text in that frame proportionally and it is a pain. I fix it by replacing the frame and reflowing the text through the new frame.
