You can put the page number field on both masters, and it will work just fine.

Or, you could create a 3rd master just for the page number, and apply it to all pages, while applying the chapter 1 and chapter 2 masters just to their appropriate pages.

The way I work is I make Chapter 1's Master Page, duplicate it and remove, replace and put in new stuff for Chapter 2, perhaps the only thing I would keep would be the page numbers . I also frequently use @walt.farrell's second suggestion.

This. Page numbering is orthogonal to masters. Page numbering is governed by the Section Manager, and the page number field on a master page (or anywhere else) just shows whatever number the Section Manager decides.
