It's nice to have a sample file, Myke, however:

1. It's best to have the description of the problem(s) in the forum post, not just in the sample file.
2. It would be better to have the actual .afpub file that we can use to recreate the problem, not just a screenshot of the problem, if you can provide it.
3. It's best to separate bug reports from feature requests, as they have different forums and are tracked differently.

First bullet point has to do with not supporting color fonts and so because non-colored fallback glyphs are present, that's what Serif applications will use.

Can you also describe what you are expecting to see from the justified text, it seems to be working ok for me so it would be nice to know what you think should be happening

The screen shot showed the justication.  Half way down the paragraph a single word is justified. T to the left, h in the middle and e to the right.  Ideally this single word would have pushed the rest of the paragrah along just from the beginning of the line rather than taking a whole line for one word.

Your justification settings are wrong. You are likely using Justify All instead of Justify Left. The Justify options affect the last line of a paragraph.
