Let's say you have a vector selected, and the fill well is set to the foreground, ie. what your eye drop will affect is the fill. Now, while you have the eye dropper tool selected, say you decide that you want to choose a color for its stroke. Instead of swapping the well so that the stroke is in the forefront, instead, it would be easier if you could just hold alt, or shift, or whatever, and have the eye dropped color get applied to the stroke. 

In other words, whether it's the fill or the stroke that's in the foreground, while you're holding alt when clicking your target color, you'll be applying the color to the fill/stroke property currently set to the background. Letting you quickly toggle between what you want the eye picker to affect.
