When I created the document, I selected the option that links images in the document, not embeds. When I browse through the content of the document, I see that some elements are linked while others are embedded.

What does Document Setup say the preference is set to at this point for that document?

Do you know what release of the program you were working with when you added the resources that are Embedded?

I have never mastered color management, period, so I cannot help with that.

This depends on the source of your images...

Even if your Placement Policy is Linked, if you drag images from the built-in Stock Libraries or a web page into your Publisher document they will be placed as Embedded. The exception is dragging an image from a web page when holding the Ctrl key, where it will be placed as Linked (Remote) regardless of your Placement Policy...

This is not unique to the Beta, this is how it's always worked...

I think we're going to need to see a screen recording showing the complete UI with the Layers panel visible to understand what might be going on...

Again, you're selecting Groups rather than the objects inside the Groups...
