I'm using Affinity Publisher 2.5.3 (latest version as of this post) on Win10 (64-bit) with hardware acceleration enabled. I found an issue with the color picker preserving the selected color betwen the Color Window and the Layer Effects color popup.

If I create a new document and choose a color with the Color Window color-picker selected on any color (in this example: purple).

If I create a shape and then go to apply a layer effect, for example "Cover Overlay" and go to change the color option, the color picker in that popup is 255,0,0 red and not the purple.

Additionally, if a new color is chosen through the Layer Effects color popup, then the popup is closed and reopened, the color-picker color returns to red.

As far as i know the color samplers are independent by design.
You need to sample again.

note that the color picker tool allows to set the size of the source area, while others have a fixed size of 3x3px.
