Using the shortcut and in the combo in the Position and Transform section of the Character panel has the subscript lower and in a different point size. I didn't test superscript. Probably a bug? Using Publisher 2.4.2, Windows 10, Source Sans Pro Light, 12pt. Quote

The ‘Character > Positioning and Transform’ route positions and transforms glyphs for the regular characters so that they’re smaller and (for subscripts) lower than the originals.
