Are you printing on a laser or inkjet printer? This can lead to color distortions when printing with RGB. It appears in the placed .afdesign one of the layers is set to blend mode "Erase" which will cause rasterization. Alternatively you could use the Geometry option to subtract this layer from the bottom layer. If you hold the option key when pressing the "Subtract" button in he Context Toolbar you get a Compound Group layer which still enables you to edit both layers independently.
