See the screenshots and attached files.
I've got a curve that's masked inside another curve. I select this curve:

Then I choose "select same -> fill" (all the elements have the same fill, even in RGB Hex since that seemed to be an issue somewhere)

The result is that the star and the masking curve are selected, but not the oval curve that I actually selected first:

The same happens if you start with the star or the masking curve and want to "select same-> fill". The masked oval is not included in the new selection.

I played around a bit more:
If you have more than one object inside one or more masking objects, and they have the same colour, using one of them to "select same-> fill" will select all of the masked objects (even in the other masks), but not objects that are "outside" of any mask. 

But: If you have a shape in a mask, and another one outside, then doing "select same -> shape" will select both of them! 

You can have a masked object as a "second level" mask for another object. Then try out the various "select same" options, it's not quite intuitive what the result will be...

This could be a separate bug: 

There is a similar issue with "Ctrl-A" - it should "select all" but it does not select the shapes that are masked inside another shape. The functionality seems to be the same as "Ctrl-Shift-A" "select all on current layer" (Not sure what the english text is exactly).
