I originally set my margins for .5 on all sides but because my document is a 392 page book, my inside margin had to be .62. I changed my inside margin in Affinity Publisher, but the words on the right side of the page did not move with the new inside margins, and there remains an incorrect margin in kdp on the top, a margin that was never changed. Below is a picture of the manuscript in Affinity and a picture of the manuscript in kdp. It was exported in with bleed of .125, pages, pdf, and the pic shows my margins. I have published numerous books and have never encountered this before.

The Margins are just visual guides for you, when you place objects on the page, and adjusting them would not move any existing objects on the pages.

If you used Master Pages, you should be able to just adjust the size of location of your Text Frames on the Master Pages, and that will also adjust them on the document pages. 

If you didn't use Master Pages I think you'll need to fix each document page manually.

Thank you, Walt. While the margin might just me for me, the manuscript won't upload on kdp with the misplaced margins. The top header had its own text block and has somehow gotten swallowed un in the page text frame. While I could move the margins on the inside manually, (392 pages oh my) I believe kdp will still kick it back since the top margin is running through the header titles. I did use master pages, but the top page glitch does not appear in the master or the pages themselves in Affinity. hate to start over since I have already formatted the manuscript. But thanks for the input.

If these top headers have a saved text style you could try to solve it by adjusting their "Baseline" property in the character section of the style definition. For instance:

If their style is not a saved style but used for these headers only you can use the Find and Replace panel > cog icon > Format to find (=select) all these headers and apply an according style to them with "Replace All".
