I would like to know how to join two lines created with the pen tool, that are different colors, as per the screenshot … I would like to have them join and cap off at the top like the top line which is created as one line with the pen tool.

With just thick line strokes that's difficult to setup, even with one continious pen line and an applied 4 points gradient it's not that precise to setup...

... thus I personally would probably use filled rectangles/trapezes grouped together instead ...

If you want to create such two colored right angel joins or the like use adjustable Trapezoid shapes instead of plain rectangles.
