I have intersection selection activated, but this causes drag selection to 'intersect' shapes with no fill. For example, I do not want to select the outside shape (no fill) when I am dragging to select the inside shape (or more typically, a group of shapes).

If you have Select object when intersects with selection marquee enabled within the apps Preferences. Turning it off should allow you to select just the objects/group within the other without the larger shape unless the drag marquee is big enough for all.

If it's not what you are wanting can you expand some more on your workflow.
