I have been looking for ways to get off of Adobe for years. It was suggested I try Affinity Publisher. I went to my current book project and exported everything to IDML files (about 30 files, 390pp).  Then I went into Publisher and created native files. (I saw a few things that did not import correctly.)

How do I combine the chapter files to get the table of contents and page numbering working? I searched for "book" and similar terms but came up with nothing.

There is no support for a Book function yet, but Serif have hinted that one may be coming someday, as they used it in producing the Affinity Publisher Workbook. And other users have requested it.

For now:

Create a new document. Use Document > Add Pages from File to add each chapter.

Thanks:

There were two apparent problems with Merging documents.

1) It appears that I have merge each file separately which is a major PITA with 30 chapters.

2) I could only get through 7 chapters. When I tried to add the eighth, Publisher locked up. Is there any trick when the fie gets large?

In regard to import:

Does Publishers support tables split cross columns and pages? On a set of 3 column pages, I have a table spanning four pages. On import, in only got a visible table in the center column of the first page and it looks like it goes off the margins.

No at this time. Possibly in the future.
