Not to my knowledge, I have thought about it on occasion but come up with nothing other than checking (near the overlaps) one by one after a Boolean operation.

I have never mastered color management, period, so I cannot help with that.

1) Finding them? No help.
2) Getting rid of coincident points? Usually a Boolean operation will get rid of nodes on nodes. And you don't have to boolean something with something else. IOW you can select a single object and "add" it to itself and that should work. 
3) Nodes very close to each other? No help. Simplify does next to nothing and there isn't anything like merge based on distance. So to my knowledge also.... nothing.
