I'm trying to copy a selected area of pixels and use it to replace the pixels in another area of the image, but without altering the original image. Combining the marquee and move tools with copy merged does create a new pixel layer with the selection, but I'm unable to paste it in the "target" area.

There is no Paste Replace in Photo or any of the Affinity applications. Copy the selected area. Paste, now you have a new layer which can be moved to where you want by using the Move tool.

I have never mastered color management, period, so I cannot help with that.
