some light gray boxes that appeared behind the text boxes that I can't seem to find to get rid of.

Could you upload the IDML? Or perhaps the text frame has a fill. Check this in the Text Frame panel.

It is a Decoration on the Paragraph Header Paragraph Style. There is a grey stroke applied to the Bottom Line decoration.

Is it possible you are talking about the Column Guides that can be switched off in View > Show Column Guides

In the Guides Manager (also available in the View menu) it looks like the color for the column guides is set to black, which I guess by design is not fully opaque, so these guides look grey.

Anyway, if you untick Show column guides do you get what you want?

That could be a pinned item. Could be a decoration. Could be something else.

Would need to see the document, just make a simple one page file with that text frame & text in it and post it here.

Here's the one page file with offending grey box

You have a Paragraph style called Box applied to the paragraph at the very end, it is empty of any characters. Not sure how you managed to apply it.

I have never deliberately named a paragraph style so I have no idea why it should be called Box.

It's one of the standard pre-defined text styles the application provides.

Do you mean the Column Guides? See if View > Show Column Guides is checked/turned on.
