After I enable the "force pixel alignment" and "move by whole pixels" buttons in the toolbar, I expect all my copy, paste and move operations, regardless of shortcuts or tool combinations used, to be pixel aligned.

And it looks like it is... until you press Ctrl-E to merge... then all of the sudden, things get super blurry.

I hope this gets fixed soon!

“Move by Whole Pixels” can, in some cases, override the “Force Pixel Alignment” functionality.
Say, for example, you have a layer which is at X 0.5. With both of those functionalities enabled, if you drag that layer by one pixel to the right, it will have an X value of 1.5, not 1 or 2, as you might expect. In other words, the fractional portion of the value will be respected when “Move by Whole Pixels” is on.
Having “Move by Whole Pixels” and “Force Pixel Alignment” on at the same time essentially means: “New values will get integer pixel values, but anything which already contains fractions will still have those fractions when moved.”
Check that your X/Y/W/H values have integer pixel values. (You may need to use the Preferences to show more decimal places.)
If this doesn’t explain your situation, can you give us an example document which exhibits the behaviour you describe?

Your expectation is incorrect for one situation: If you use the Alt key while duplicating/moving an object that is specifically defined as overriding Force Pixel Alignment.

Also, generally you will want to disable Move By Whole Pixels, though it is useful for some specific situations.

The Transform panel can show you if items are improperly aligned to the pixel grid if you adjust the Decimal setting for pixels in Preferences, User Interface. I suggest using 3 or more. (Note: this setting affects only the way that pixel values are displayed; not how they are calculated.)
