When I add a new design, the default screen size is 9.7”, from a device I no longer have. Both that and my new 11” iPad are shown as registered devices in my account.

I assume I have to de-register the old one, but how can I do that?

If you tap on the currently selected screen size in the New Document dialog, a list will pop up with ‘iPad 11" (Retina)’ as one of the options. That’s two extra taps each time you want to create a new document but I don’t think that’s too arduous!

I guess arduousness, if that is even a word, is, like beauty, in the eye of the beholder.
I will live, but would prefer not to have to do it every time when it must be possible to remove the 9.7" iPad.

To answer your question about removing a device from the registered devices list in your Affinity Store account:

  • If you have the device, just open My Account in the application and SIgn Out.
  • If you do not have the device, there is no way.

However, that list should not be related to your problem. Not having an iPad yet (it doesn't arrive for another week), I don't have any more info; sorry.
