I've got a linked .afphoto file (the lorry) overlaid on top of a PDF file (the certificate). The lorry has been cut out from the background so the sky part of the image is transparent. The export to PDF of the spread doesn't render the transparency properly, instead showing a white section which relates to the picture frame rectangle of the .afphoto file. See attached screenshots. Export as a JPG is fine. The overlaid graphic directly above the lorry is a .afdesign file, that is affected slightly if you look at the drop shadow, and switching the certificate PDF to the native .afpub doc produces a similar effect.
