I notice when I change the keyboard shortcut for the Pixel Tool from B to P (so it doesn't 'stack' with the Brush Tool shortcut) it doesn't save my change when I close and re-open Affinity Designer. From what Mattyd mentioned, I just tried rebinding other tool hotkeys and the only ones that save are Colour Picker, Move, View and Zoom. It sounds like you have already figured out the underlying cause, but I doubt a bit more context around this bug would hurt. Thanks again!
