Hi Lenogre,
I don't believe this is a bug as such (however I will check with development), it is a result of the boolean changing the direction of the curve. Whilst this is not generally an issue for objects that use the 'Alternate' fill mode, curve direction is very important for shapes that use a 'Winding' fill mode. With Winding mode the curve direction dictates how sections of the curves get filled.

Changing the Fill Mode of the green '4' to Alternate before or after the subtact will solve the problem you are having, alternatively you could also just select a node in a curve on the object and reverse the curve direction using the button on the Context Toolbar.
