I have two instances of a black logo on a page in Publisher. In the Resource Manager, if I change one instance to embedded and edit it, changing the color; the embedded instance changes as expected, but the linked instance changes as well.

I would expect the linked instance to remain black, and only the embedded instance change color.

Is this a bug, or am I using this feature incorrectly?

It only happens when I've made the duplicate using ctrl+drag or ctrl+J. 

When I make the duplicate by placing the file again, Publisher provides my expected result.

Seems like a 'feature' but one which would confuse the hell out of me.

I have never mastered color management, period, so I cannot help with that.

This is a feature I'm afraid however as far as I'm aware its something we are looking at possibly changing in the future.
