I've not been able to achieve this, maybe some can advise me if its possible, or I'm doing something wrong:

I'm looking to set content on different layers on the master page temple, some layers to appear behind all of the main page content, and some layers to appear in front of the main content

Everything on the Master Page appears at the bottom of the layer stack on each document page, by default, when the document page is created.

You could use two Master Pages. On one put the content that should end up behind the document page content. On the other put the content that should end up in front. Apply both Masters to all the document pages.

Then, at some point after all the pages are created:

  1. On one of the pages, right-click the Master layer that you want to be in front of the page content, and choose Edit Linked from the context menu.
  2. On the main menu, use Layer > Arrange > Move to Front. Then click Finish on the red/orange bar at the top of the workspace.

That will move the master layer on all the document pages that currently exist.
