This is by design. Your PDF is not actually placed inside the picture frame. Once you place it properly, you will see a arrow when you hover over the picture frame, and you can move the PDF wherever you want inside the picture frame, without jumping to another page.

I've got a 12.9 4th gen, and can't replicate this issue. What happens if you press the button with the controller already showing? Does it close it?

This is expected. We calculate where an object is(page wise) based on its centre point.

Can you attach the afphoto and the pdf please?

We cannot see separation channels in app, what you see at step 5 is correct. However, overprint should work on PDF export. Did you enable overprint in the PDF settings?
